The employees are mixed within our customer contacts. Their specific person records are labelled differently, but when ownership is changed on a specific record and the lookup record is accessed it contains a list of all contacts (employees or not.) Is there a way to create a sub contact lookup with just employees?

You can filter a contact lookup to show only Creatio users using the following:
If you want to do that for Contacts with associated "Employee" records, that is possible in a similar way, go to related objects and you should see something like employee by column contact there.
